First question, did you resynchronise the fob to the car?
When the ignition is turned on before starting the engine can you hear the fuel pump prime?

I would also inspect the state of the under floor coolant pipes, if they haven’t been replaced with stainless steel units I would consider doing so as the original mild steel pipes tend to go from the inside out.

Having had a nasty accident when using an angle grinder key whilst trying to wind back a calliper I can’t recommend that method.

Must keep away from knob jokes…
I remember having to put more effort than expected when unscrewing the gear knob, it may need some heat to help get it going (hair dryer type heat of course not a blow torch)

When it comes to tyres I don’t think that the F with 16” wheels is as fussy as the TF with 16” wheels, if you were to have an issue it would possibly be already apparent.

The fact that the pump runs for the first 3 seconds makes me suspicious that the immobiliser isn’t disengaging as it operates the pump and will allow the pump to prime when the ignition is first turned on. It sounds like the throttle cable could be sticking, not uncommon – if this is the issue I would replace the cable instead of trying to lubricate it. If the oil looks clean the dirty coolant could be from a previous head gasket failure that wasn’t cleaned out properly. Emissions issues do seem to follow the TT exhaust around. From what I have read in the past, try stuffing the passenger (left hand) side pipe with a rag. The MoT tester may or may not allow the car to pass in this state but at least you will be able to see the effect on the readings.
